I'd venture to say that is your issue. Alignment is critical.

Well I changed the alignment of it slightly and got the truck to start in N.

Still no 1st or 4th gear though

Make sure you have NO WATER in the main connector. You can spray WD-40 to push any sitting water in the connector (if any), reseat the connector firmly, and test again. Any historical codes noted on the PCM?
