The pin should poke through the rubber. Make sure you removed the clip behind the connector. There are ears on the clip that hold the pins from comming out, it will also not allow a new one to be pushed in. Once the pin clicks in, re-install the clip.

You have to remove the cover on the connector and the pin will slide right in. Take the connector off the PCM, take a screwdriver and gently push in the tabs on the pcm connector and lift on the colored cover gently. DO NOT PULL ON IT HARD!!!! You will break the tabs. Then, just slide the pins into the connector, and reinstall. If you try forcing the pin in without taking the colored cover off, you risk the chance of damaging the pin retaining tab.
