Talked to the junkyard, they pulled both heads, all looked new still. They also took off the timing cover, also looked good. There pulling the pan nxt trying to track the noise down.

You said the motor sat for quite a while right? After I did my cam swap, my engine had a mad ticking noise. Got the video to prove it. I thought for sure I F'd something up. Ran for a couple minutes and it didn't go away. I turned it off, torqued all the rocker arms again one last time (nothing changed). Put back together and it fired to life with no more loud tick. I could only fathom it being a lifter or two that failed to pump up in the short time I ran it the first time. Have your junk yard check the lifters and make sure they are not collapsed.

I would think a decent mechanic would be able to tell if it were in the top end or in the rotating assembly. I'd be seriously suspecting the lifters as well. I'd definately want them replaced while the head is off. LS7 lifters aren't much.

A valve train noise usually sounds much different than a rotating assembly noise. It could also be further isolated with a stethescope. It sounds like they're fishing in the dark.

It wouldn't matter if they had 1 mile on them. You cannot reuse factory head bolts. They are TTY, torque to yield, and are not to be reused. No way would you ever reuse the factory head gaskets.
