6.0 6l90e swap questions

Hi everyone,
I have been looking into replacing my tired 5.3 4l60e combo for a while now and I am torn between doing a lq9 4l80e or a ly6 6l80e. I know the lq9 4l80e would be alot easier and more affordable but don't really like the high first gear of the 4l80. My main question is if I bought a complete pullout from a 09 2500 with engine trans transfer case and computer would I be able to swap it in and have everything work reasonably hassle free? Also how would it affect my power windows and seats and the rest of my interior stuff. I am pretty good with the mechanical end of things but not so familiar with the electronics yet. Any advice or information you guys could give me would be much appreciated.
