According to the service manuals you should be OK unless you have a vac boost setup that uses the SBA pump. So if your original configuration didn't utilize the blue wire, there is no need to pin it on the new alternator.

sweet, sounds good. one more question. will the 04 pcm be able to talk with the 06 bcm? i think so but i don't know when they change to the can bus setup. its an 06 not a 07 my bad but i guess it is the NNBS.

Pretty sure that 04 and 06 are the same PCM, so you can use either one, just load up an 06 5.3 tune.

but his 4.3 has a cable tb and the new 5.3's are drive by wire. he has the eletric pedal and pedal box and 5.3 harness. could he just hook all that to the 4.3 pcm and load the tune? would he do a vin change or what? not sure how you over right a 4.3 to a 5.3 never did it.

Yes, the new PCM and existing BCM would have to get to know each other and a crank relearn may be necessary. A full write of the existing 06 PCM is not an issue either. Either way some tuning will be involved.
