serial connection. I think you can buy an adapter to go from usb to serial.
Check eBay for one.

You might also consider a PCMCIA card serial adapter. I'm using one by Socket Comm that's never given me any trouble. I've also tried a USB to serial adapter by Keyspan, and never could get it to work--but I know other people have had success with it. The guys at HP Tuners recommended both the Keyspan and the SocketComm adapters to me.

Do a "speed density" tune, and use that tune to bring the MAF inline...
You'll hear arguments for and against each one... with the exception of SD tuning. That appears to be the highly recommended method now.
I had no problems just modifying the IFR table --- If you run some searches on the HPTuners forum, there are spreadsheets out there where you dump in some data from a log of yours, and it'll scale it all for you -- it's INCREDIBLY easy to work with.
I'm currently running a speed density tune with the MAF disabled -- it's quite complicated, I wouldn't really recommed it for a novice... but with that said, it's not nearly as ugly as it looks on paper here.
SD tuning requires that you unhook or otherwise disable the MAF - kill the SES light for some codes that will be thrown - force your truck to stay in open loop mode - Then there are two methods -- one with a wideband 02, or using your factory narrowband 02's. Either way, you read the data you get, and modify your VE table. (Volumetric Efficiency table -- Airflow - General - "Primary VE vs RPM vs MAP")
Tuning like this - my throttle responce and power is INCREDIBLY smooth and linear. The truck runs great... but my reported gas mileage is way down. Either my DIC is inline with what's really happening - or I'm really pulling in more gas. I think the DIC is now being honest, honestly.
There are a bunch of How To's on this site, and on the HPTuners site that should get you through any of these tuning methods without much fuss.
Just don't be like me - try not to get discouraged at the HUGE amounts of info you'll come across. There are a lot of little 'trends' in tuning lately that are hard to follow along with at times.

whats "verticle" along the left side 15 thru 105 in the histogram (LTFT)
...is that the #s that correlate with the 0 thru 80VAC found in editor?
and if so anything above 80VAC is dealt with here correct?
