Where did you get the settings? I just compared it to a '04 Silverado SS 6.0 file and they're all different, i'm not trying to knitpick just trying to help you figure out what might be causing problems in the tune.

Do you have a degree wheel? If so, you can still degree the cam, would be easy to do w/ the intake swap going on. Just get a piston stop to find true tdc, set up the wheel and put a dial indicator on the pushrod (but don't let it fight the valve spring, or it will bleed down the lifter and give you a false reading).
I am new to efi, and have been racing carb cars for years, so I don't know the relation of kpa to vaccuum, but one thing that I used to do was watch a vaccuum gaugge at wot, if the vaccuum is more than 1.25 inches, then there is a pretty significant restriction in the intake tract. I have also ran 1.625/2.5 headers clear into the 10's and pushing 500 rwhp w/ 2.5" x-pipe exhaust, after switching to 1.75/3.5 w/3" x-pipe exhaust, we saw a gain of 22hp, but the major gains were over 7k rpm. I think your exhaust is fine.
