Found one. This was the procedure to put the BCM into learning mode. But with the differences TW mentioned it may not work. But worth a try.
Try the BCM learn procedure:
- turn key from off to ON;
- bump the key to START without actually starting (bump the starter);
- if engine did not start, then BCM enters learning mode phase 1;
Then:
- after about 10 minutes, the security indicator flashes,
- turn key OFF, wait a few moments, turn key to ON,
- repeat these 2 steps 2 more times [phases 2 and 3] (a total of 30 minutes)...
- turn key from off to ON;

Then:

I dissabled the VATS, at first the fob did't work: like I expected it wouldn't. But now the fob is lock/unlocking the door like normal. So I locked it with the window rolled down, reached in and unlocked and opened the door and the alarm went off. I checked the tune and it verrified that the VATS was turned off so I went and reloaded the tune and still the same. Now what?

The Vats wouldn't be whats causing the key fob not to work. It's my understanding that you program the fob to the bcm, New bcm, new programming required.
