Go thru and tighten things up... A little foam insulaton and tightening of screws does wonders. That's why mine has ZERO squeeks due to old age.... Dynamat helps too. I plan on putting some down while I have the carpet down. It will cost a few bucks but if you want it like new it can be done... Replacing door gaskets in the 99-00's does wonders too....

I was wondering about the doors, whenever I hit a bump it almost sounds like my door isn't closed all the way. I've also had passengers thinking that their door wasn't closed either when it actually was. Guess I should look into those door gaskets.

I dont mean to sound like a dick, but stop complaining, strip down your interior, reassemble it making sure all screws are tightened very well, and as far as your door clunking like its not closed its probably your door pins going, open the door and pull up on it from the bottom see if you can feel any play in the hinge
My truck is a 2000 and i offroad it and it sees some abuse, and I only have 1 rattle at the moment to track down

Rattles? Go ride in a 97-02 Ford or Dodge with 80K+ miles on it. Your truck will feel air-tight after that.
On that cupholder, take it off and run a thin bead of silicone on the backside of the metal plate, like making a rubber gasket. Let it dry then put it back on. Lube the hinge while you have it off.

My truck has has squeaks and rattles since day one, but I figure, eh, it's a truck. There's one real bad rattle on top of the dash, right in front of me, that was driving me nuts though. I pulled the radio bezel and took a look...turns out that a little plastic tab which is part of the dash, that secures into a slot, had cracked and broken of the dash. Doesn't bother me much now that I know what it is....and since I can't afford a new dash pad right now lol.
