If im not mistaken it is the interface with the fuel sending unit which will be different.
On a flex fuel vehicle the pump is more robust, plus the fact that it has all the wiring for the part of the fuel sending unit that detects if the tank is full of E85 or just petrol.
E85 is electrically conductive (due to the ethyl alcohol content) so there is some sort of equipment (varies from manufacturer to manufacturer) in the tank to test the conductiveness of the fuel, it only does this when the sending unit picks up a large change in tank volume as well.. Actually it is quite interesting logic
This sending unit will then pass its findings on to the ECM to tell it to switch to the E85 fuel map or to stay with the Gasoline fuel map.

^^ that's pimp as hell. but can anyone get me a color code/pic of a Flex Fuel wiring harness at the fuel pump/evap set up? if mines the same on my CC now i dont see why it wont be the same there. the only thing i can see is like you said the "pins" are different, or there's an extra plug for it maybe. ah well, i dont own a flexfuel truck so it has no affect on me, but if you are that concerned about your flexfuel set up then find a newer 5.3/6spd that may be flexfuel also and go from there.

my harness is in
imma go and get it tomorrow, and im going to pick up all my parts that i can like the conversion u-joint, the dipstick tube, and the rear seal.
since i have the harness now i can tear mine out and then all ill have left is the tranny mount, driveshaft, tuning! shii im getting excited now.
