when I originally went to get my CR they tried to quote $125 until I explained it wasnt a full PCM flash. Make sure you talk to the head tech and they will be able to do it cheap. It only take 5min like I said and 4min of it is pulling the truck into the shop and hooking the scanner up to it. Sometimes they think you mean a PCM flash which it isnt or else they will overwrite your new tune. Go in person and not over the phone so you can make sure they understand whats going on.

When i talked to the guy at the dealer i just told him that i wanted a crank relearn and thats it, i even said i dont need a full pcm flash, he said the price is still $150. Then he also told me that its not possible to do just a crank relearn and if I have anything aftermarket it wouldnt work. So I told him thanks you and thats it.

When I first started moding my truck I had the same problem you have, My local Dealership wanted to charge me a couple hundered bucks for a relearn...
They have no clue, I had a few of the Dealership mechanics and sells guys looking at my truck and tring to figure out how a 1500 could have a 4l80, a autotrac t-case and run with-out a maf. I do how-ever have the parts guys trained, they no longer ask me the VIN number as they know NOTHIN is stock......
